The folks in Customer Service responded to my question in a timely manner. They offered multiple possible solutions regarding how to address my situation, since they do not have the authority to change seat assignments on trains.

Followed the directions. Cost me $20 taxi to double back and another $50 to catch a greyhound bus.
Know that Amtrak in Atlanta is broken.
Update: There's been no indication that the Amtrak schedule in Atlanta has been updated.

Be warned
Be warned. Just about all the info regarding travel in Turkey is way out of date. As one example (out of many), the website quotes return taxi fare from Kuşadasi to Siriniçe as approx €3. It's currently €50 (Aug 1, 2023). Bus route numbers listed are also not entirely correct. There's no easy way to contact the site to help them update. Just saying.

Rome2Rio is our go to when organising any travel. It is an easy app which helps not only with destinations (from and to) but also assists with the costs. If I ever get stuck and need to contact the team, their response is always extremely quick and gives lots of alternatives.
